We are leaving for this trip the very end of September. We know this hotel is a distance away from the airport or the city of Santiago, but how far, and would the weather be much cooler than the city?

Obviously not.
Did this tour last October, starting the 16th. The temperatures at the Vic Chile Millahue were similar to the temperatures in the city of Santiago.
That said you are in Santiago after you are at the Vik Chile Millahue so as weather fluctuates from day-to-day in any general area it could happen for you as well.
For us we hit a cold spell in Santiago (not what the averages provided by weatherspark would have predicted) and ended up buying a lightweight jacket at a North Face store. Since you are there a few weeks closer to their winter than we were I would assume you would have some clothes packed for some cooler weather.
Appreciate everyone's feedback. It was pointed out to us that hotel was 2 1/2 hours from hotel, but when I Googled it, it seemed much shorter. Sam, glad for your helpful info.
Traffic in Santiago is horrendous. I recall the roughly 5 mile drive on O'Higgins Blvd (one of the main east-west streets) took over an hour.
